By far the easiest, fastest and simplest program to use to chop up your large, full show .wav audio file into individual .wav tracks is "CD Wave"

free. get it. load the one master .wav files into the program, hit 'split' where you want the track splits, click 'SAVE' and it will create the .wav tracks and leave your original .wav file untouched. convert those track .wav's to .flac loss-less compressed by using FLAC Frontend:

The more recent versions of cdwave can natively save as flac bypassing the extra step. It is free, but if you use it a lot slip the some some bucks. It's a great program and well worth it.
